You have the ability to edit your content directly on your site.
In order to edit the content you must login with a username/account that has edit capability. In Joomla!, these are author, editor, and publisher (or admin. levels).
When you copy text from MS Word the clipboard contains Word-ish formatting. These are characters that are not displayed - they are hidden.
When you paste it into a content item using a WYSIWYG editor like JCE, the hidden formatting elements are also pasted into your Joomla! article.
Once in a while it works, but you can count on your site looking odd. It is important to have your site look similar from one page to another - with the same formatting style.
